Release Notes VnmrJ 2.1B
VnmrJ version 2.1 revision B is the first VnmrJ release to support imaging on the VNMRS system. With the addition of imaging, VnmrJ 2.1B supports all applications on VNMRS. ProTune and LC/NMR/MS on VNMRS and UNITYINOVA are integrated with this release. The Mercury spectrometers are not supported by VnmrJ 2.1B. This release supports both Sun/Solaris and PC/Linux host computers. Details on the new features of VnmrJ 2.1B and bug fixes are listed below.

VnmrJ 2.1B Compatibility Matrix
New Menu system The menu system in VnmrJ 2.1B has been redone. It now has File, Edit, and Tools menus, typical of many software products. This includes new methods for interactive access to a file browser. The details of the menu system are described in VnmrJ Liquids NMR User Guide, VnmrJ Walkup, and VnmrJ Imaging User Guide manuals.
The Walkup operator interface can be configured by the administrator to either have limited privileges or full privileges, or someplace in between, depending on the parameter panellevel. The walkup user can then either use the Study Q for queued acquisitions or can use the Direct Acquire mode where the Study Q is disabled. Thus a walkup operator with a panel level of 100 and working in the direct acquire mode should have all of the capabilities of the older experimental user, but in a way that is much more consistent in the use of tools with the Walkup interface, i.e. the experiment selector and protocols can be used.
The experimental interface was also rearranged to include the new File, Edit, and Tools menus.
Analyze MenusAnalyze functions have been added to the Process menu in the Experimental and Walkup liquids interfaces. The menu selections open new dialogs for: Cosy Correlations, Spin Simulation, Deconvolution, Regression, and Stars (if present). See VnmrJ Liquids NMR User Guide manual for details.
ImagingVnmrJ 2.1B for imaging is primarily targeting applications on the new Varian NMR spectrometer.
In order to take advantage of many of the new features on the VNMRS system as well as the shaped gradient library, we have reprogrammed existing sequences.
There have been very few changes to the interface and no changes to the use of the Study Queue, protocols, and viewports.

Imaging Shaped Gradient LibraryThe Shaped Gradient Library (SGL) is a collection of functions to generate gradient shapes based on acquisition parameters, such as Field-of-View and slice thickness parameters. The shapes are generated when the experiment is started and written to the user's local shape directory, ~/vnmrsys/shapelib.
In addition, calculation of rf power (coarse and fine) is included, as well as a number of standard magnetization preparation modules, fat saturation, spatial saturation, and magnetization transfer.
The use of SGL greatly simplifies the sequences and allows easy addition of preparation modules.
A description of all functions in SGL can be found in the stand-alone SGL manual.

New Imaging Top Menu/BrowserThe top menu has been modified to conform with both the high-resolution NMR interface and a more typical industry standard top menu.
The most important new features are the Open and Save as options under the File menu. These menu items open a browser window that allows browsing through directories to locate a particular file or save a data set in a particular place, respectively. Consequently, the browser that was found above the Locator in VnmrJ 1.1D was removed.
The Process and Display menus have been removed, because all of their functionality can now be found in the Image Control panels in the vertical panels to the left of the graphics area.
The creation of protocols has moved to the Edit menu, and Save Data Setup has moved to the File menu.
The option Testacquire found in VnmrJ 1.1D was replaced by Use Study Queue, which has the opposite logic of Testacquire. When checked, Use Study Queue forces updates of the study queue and automatic saving of data, when unchecked it behaves as Testacquire.
ProTuneAutomatic probe tuning software is available, for both automation and manual usage. The ProTune Probe Tuning Accessory hardware, and a ProTune compatible probe (e.g. AutoX), must be installed.

LC-NMR/MSThe new LC-NMR/MS software incorporated into VnmrJ 2.1B provides a complete set of tools for LC-NMR and LC-NMR/MS experiments, including on-flow (gradient and isocratic), stop-flow (manual/automatic peak picking, automatic with multiple experiments per peak, manual stop), time slice, analyte collection and elution, and more. This software supports the new Varian 335 Photo Diode Array and 310 UV/Vis detectors, Prostar 230 LC pump, 430AS autosampler, 1200L mass spectrometer control, and data visualization. The LC-NMR/MS software in VnmrJ 2.1B integrates and combines the display of all LC, detector, and MS data in a single interface and takes full advantage of VnmrJ automation tools, including StudyQ and EnterQ.
Please note that VnmrJ 2.1B software provides control of the 9000 series of pumps and detectors. The 9000 series of pumps and detectors have been officially discontinued and technical support is unavailable. Users installing this software on a system containing these hardware items do so at their own risk. VnmrJ 2.1B supports only the 230 pump and the

430 AS Autosampler (330 PDA’s and other pumps and Autosamplers are not supported). Inova/Solaris and Varian NMR System/Linux combinations are supported.
Hadamard SpectroscopyHadamard spectroscopy, a new technique for rapidly acquiring and processing multidimensional liquids experiments, is included in VnmrJ 2.1B. A new panel for viewing and editing Hadamard frequency lists was added in 2.1B and several bugs were fixed. A description of how to set up and use 2D Hadamard spectroscopy is given in VnmrJ Liquids User Guide, section 11.7.
Pbox InterfacePbox functionality for generating shaped pulses is the same as in previous software versions. However, the following implementation details have changed:
• Pulse sequence statements that use a shape variable as an argument must use an address to the shape, rather than the shape variable itself. The following pulse sequence statements are affected:

• System shell calls to the Pbox program must use the -u userdir option. This option has been strongly recommended in the past, and is now a requirement, especially for automation users. For example see the ztocsy_zq.c pulse sequence.
New Liquids Pulse Sequences
A number of new pulse sequences were added for liquids NMR in release 2.1B. The first set of added pulse sequences consists of variants for NOESY, TOCSY, and COSY that have the option for Zero Quantum suppression with the swept-pulse/gradient combination technique outlined by Michael Thrippleton and James Keeler in Angew. Chemie Int. Ed. 2003, 42. P 3938‚3941. These experiments are accessed with the, Noesy_zq, Ztocsy_zq, and Zcosy_zq, protocols. All three experiments feature on-the-fly Zero-Quantum Suppression by incorporating a complex swept-pulse/gradient-pair calibration directly into the pulse sequence code. A valid value for the gcal (Hz/ DAC) for the PFG must be present in the probe file in order for the experiments to work properly.
The second set of liquids pulse sequences new to the 2.1B release of VnmrJ consists of a pair of adiabatic HSQC experiments, HSQCAD and gHSQCAD, accessed with the Hsqcad and Ghsqcad protocols. Sequences feature Compensation of Refocusing Inefficiency by Sychronization of Inversion Sweep [CRISIS] as well as wide 13C nucleus refocusing/inversion via adiabatic 13C pulses. Both sequences are intended solely for 1H/ 13C 2D chemical shift correlations. The sensitivity advantages afforded by these pulse sequences (introduced by Boyer, Johnson, & Krishnamurthy in J. Magn. Reson. 165, p 253-259 (2003)), are two-fold. First, perfect wide-band 13C 180ο pulses essentially free of calibration errors using tailored inversion via adiabatic 13C pulses increase sensitivity for 1H/13C pairs with 13C resonances far from the transmitter relative to using a simple square 13C 180o pulse. Adiabatic 180o inversion pulses are used in pairs to provide refocusing. Second, timing of the refocusing of 13C spins to closely match the trend for 1JCH to vary from ~120 Hz to ~200 Hz in a progressive fashion from high to low field using the CRISIS technique. The shaped pulses are automatically created at setup time by a macro whose name is contained in the wrtp parameter stored in the parameter sets. Not all features described by the authors in the original publication are implemented in the software at this time. At this time these experiments support basic 1H/13C chemical shift correlations with the advantages afforded by adiabatic 13C pulses and the CRISIS technique. Options, such as, Hadamard encoding the 13C dimension are not automatically supported at this time.
Finally, all pulse sequences that contain a spinlock such as TOCSY, HSQCTOXY, or gHSQCTOXY, HMQCTOXY, or gHMQCTOXY were updated in VnmrJ 2.1B. The default spinlock was changed from MLEV17C to Z-DIPSI. In addition, the dps display now shows a single pulse labeled with the type of spinlock being used at the appropriate power level instead of the spinlock period details.
The pwxcal pulse sequence was changed so that it uses pwxlvl1, pwxlvl2, and pwxlvl3 for power levels for pwx1, pwx2, and pwx3, respectively.
New Solids Pulse SequencesVnmrJ 2.1B contains three new solids pulse sequences for VNMRS along with their protocols. These sequences are used for probe calibration, basic CPMAS and MAS. All other solids sequences should be obtained from the SolidsLib for VNMRS, which is in the file solidslib.tar.Z on the Varian Web Site. Note that xpolar1.c has been replaced for VNMRS.

Onepulse provides a single pulse with fine power control, similar to xpolar1.c with xpol='n'.
Stdcp provides a constant-amplitude cross polarization similar to xpolar1.c with xpol='y'.
Tancp provides a constant-linear-tangent ramped CP.
VnmrJ 2.1B sequences for UNITYINOVA are unchanged. Do not use sequences written for
UNITYINOVA Systems with VNMRS Systems.
New Commands, Macros, and ParametersNew functionality was added to VnmrJ. A summary of new commands and parameters is shown below. Details can be found in the Command and Parameter Reference Manual or from VnmrJ, by entering man('commandname'). For automation users, the progress of the automation run can be monitored from a UNIX console window. In the latest Linux version, the console window is broken. We have added a VnmrJ feature to bypass this console mechanism. If a file named /vnmr/tmp/acqlog is created, then the logs of all automation runs are stored in that file. If that file is removed, logging is turned off. To activate this feature, as the VnmrJ administrator account (e.g., vnmr1), enter the following UNIX commands:
