Once SMART drops you off at the San Rafael Station, cross the street to the San Rafael Transit Center (be safe—cross only at the crosswalks!). From the Transit Center, Golden Gate Transit (GGT) and Marin Transit provide several options to the Golden Gate Larkspur Ferry Terminal, where you can continue your journey by ferry.
